On another note, should I make the battles similar to the games where Cairo/Monte/Who ever battles multiple opponents before facing the Frontier Brain (will take longer but will probably bore me, leading to no comic) or the show way where he enters the facility and battle the Frontier Brain then and there (faster but less detail)?

Well, you could do best of both worlds perhaps.

Just have him battle a few (2-3) really good trainers, and have a battle script, and after beating those above par trainers, then he gets to battle the brain.
