Miyamoto confirmed the split timeline. He also confirmed the existence of a complete and up-to-date document in Kyoto that explains the timeline and how the games interlink.

As to TP and WW, no. It couldn't have. Ganon dies in TP. He also dies in Wind Waker. He didn't get resealed to break out again in WW. Besides that, Ganon in TP was sealed in a different place to a different realm, than in the adult ending of OoT.
Link visits the castle at the end of Oot, with knowledge of everything. In TP, it was shown that Ganondorf was executed by royal order.

Well, he was sent back to the point before he met Zelda, meaning Past Link is still in Kokiri Forest. He first met with Zelda and he told the king of Ganondorf's intentions, and had him executed. Then he left for Kokiri Forest to look for Navi, but he never made it to Kokiri Forest, as he got lost in the Lost Woods, and Majora's Mask happened.

Had he waited around or somehow not gotten lost, he might have bumped into his past self.

Still, a lot of game's interpretations of time have been different, like Chrono Trigger, where you could leave something in the past, pick it up in the future, go back to the past, have two of the same item, and never have to put it back where you found it.
Nintendo might have just removed Past Link from the child timeline.
