Easy. Remember in Link to the Past, when you entered the Dark World? LttP Link's Dark World form was that of a rabbit, which in-game dialogue suggested that the form represented the person's true nature (this was said by a guy who turned into a ball, because he was always changing his mind). In Twilight Princess, Link consistently takes the form of a wolf when he is exposed to the Twilight Realm.
While the sources of the darkness causing the two Links to change are different, it's hard not to see a parallel between those two events.
Twilight doesn't turn everyone into wolves. Link was turned into a wolf because it was his inner form, and I beleive that OoT Link may have had the same inner form.
While I can't honestly explain how the Hero's Shade is able to transform into a golden wolf at will, it's possible that he might do it in a similar fashion to TP Link and the dark shard he uses to transform. It was brought up that the Hero's Shade has one glowing red eye, and one less menacing one, this may indicate that he is only half-overtaken by his Stalfos form, allowing him to exist as a dark being while at the same time retaining his human mind, instead of devolving into pure reliance on instinct. This hybridization between a human and a dark being may allow him to use the Stalfos's dark energies at will.
Of course, I could be completely wrong, but that's my take on it.
