Go back and talk to the old guy that gave you the Explorer Kit in Eterna City. He'll walk you through all the things you can do one at a time. Just do what he says each time and go back to him for a reward. By the time you're done, you'll know just about everything you can do Underground.
Also, it's a lot more fun if you go with a friend. Just have a friend nearby go Underground at the same time and you can (a) talk to each other [Do this often! You'll be glad you did!] and (b) mine together.

Talk to the guy you got the explorer kit from and he'll give you stuff to do. After that, you should figure it out.
