I never bothered looking up what Dark and Ghost hit or not. Besides, the effect of the attack takes place. The difference between Dark Pulse and Shadow Ball is typing and effect, one flinches while the other reduces sp. defense. Honestly, because of Lucario's speed, I'd go with Shadow Ball unless you plan to Pass Agility to it, then maybe Dark Pulse.

Dark and Ghost hit the exact same types for super effective damage; the only difference is that Dark is not very effective against Fighting, and Ghost cannot hit Normal. But, generally that doesn't matter at all. The only issue between Dark Pulse and Shadow Ball on Lucario is if you want to potentially flinch the other person or lower their Special Defense. I'd prefer Shadow Ball for a better chance of neutral hits.

Actually, I explained the difference between using Fighting/Ghost and Dark/Fighting, which answers to your query as to what makes the combinations different.
